All FAT varities can work with each other, you only run into problems with HPFS partitions like NTFS or LINUX, so that shouldn't be a problem.
On the second point you need to identify which utility created the partition to delete it properly. You can download all the drive managers from web sites of the drive manufacturer and any your unsure of try all until you hit the right one, you wont do any harm, the utility will simply report no valid xxxx partitions found.
