BIOS settings are invariably in the BIOS, they cant be on the HDD as when Windows starts it takes the details of all the hardware from the BIOS (which detects eveything when you turn on)
If the CD doesn't appear you need to enter the BIOS setup and set all the drives to auto detect in the basic settings screen and then save and exit.
Make sure the CD is either, set as a slave to the HDD master, or is on a seperate ribbon as master.
check all the connections and when you boot again you should have a better outlook.
