The situation isnt clear, if you copied stuff from one to the other, when was it that it stopped being seen.(by the way remove the lastdrive statement).I have seen this before when using software other than fdisk to install HDD's, I feel you need to delete the partition(s) on the second drive and recreate it with fdisk, it will destroy all data on the drive, but you say you copied it to the other drive.
One last thought, try setting both HDD as master on separate controllers with both ROM's set as slave.
